There are quite a few reasons for this. I’ll touch on a few.
They could be having an allergic reaction to the flea meds and you should consider another brand. Capstar, Frontline, Frontline Plus, Advantage, Revolution and Promeris are the only cat flea medicines I can recommend. Anything sold at your regular ol’ store should be avoided.
There is always the possibility the meds aren’t working and the fleas are still there. Not all flea meds work on all fleas in all areas. Fleas have become used to meds and it doesn’t kill them so you have to use something else.
Fleas also become much more active before dying, so that might be the cause of the itching. To prevent this, use Capstar, which will kill all live fleas on your cat within 30 minutes.

Flea medications can be very harsh, and can irritate the skin, and also, the cats may be trying to get rid of the wetness.

Well, it may take a while for all the fleas to die, therefore they will continue scratching for a while, untill they are all dead. Otherwise the flea medicine is not strong enough.
